The Brazilian was substituted in the 72nd minute and displayed his annoyance by going straight off the pitch.
The Brazilian later returned to the dugout and, following his side's 2-1 win, attempted to approach Barça's youngster Yamal during contentious post-match exchanges.
"This day I want to say sorry to all the Real Madrid fans for my behavior when I was substituted in the big match," the player posted on X.
"Similarly to I have already done during this morning's practice, I would like to say sorry once more to my teammates, the organization, and the leadership.
"At times emotion takes over me because I continuously aim to triumph and support my club. My winning mentality comes from the passion I have for this team and each thing it stands for."
The player moved to the Spanish capital from his former club in the year 2018 for a significant fee and has accumulated 111 goals in more than 300 games.
But his career in the La Liga is uncertain with reports in recent months suggesting that Los Blancos would think about allowing the player depart if they got a good proposal.
When the winger was replaced on Sunday, cameras from broadcaster the service recorded him saying: "Always me! I'm exiting the club! It's preferable if I leave, I'm going."
In his latest post on X, Vinicius said: "I commit to keep battling constantly for the welfare of Los Blancos, as I have done since the initial arrival."
